How the place works
The waters between the Philippines, Malaysia and Indonesia have counted for years as an area of elevated kidnapping risk, and several states advise against sailing there. At the same time it is the shortest link between Borneo and the Philippines.
What breaks there
This is about attack and kidnapping, not weather. Material damage from reefs and nets is added but is the smaller issue here.
What this means for your policy
Piracy is excluded, and this area is additionally excepted expressly in many policies. Anyone heading for Southeast Asia takes the southern route, and that is not a question of comfort.
